You have to kill or capture Inquisitor Seta for the Shek to take Stack. Imprisoning counts as him being in any Shek cell, so if you cash in his bounty, you're in the clear. Also, as you're new to Kenshi - constructing stuff like buildings (from small shack to bigger ones) remove small stones and other debris on a game reload in some area around said buildings.
